Do any of the CPU trainers in G/S give special names to their pokemon (e.g. name FRED instead of say PIDGEY)? Back when I played R/B/Y for the first time, I thought I saw Gary give a special name to one of his pokemon, but I could just be misremembering that. Right now it appears that no computer trainers on R/B/Y or G/S ever name their pokemon.

I'm looking for codes to set the pokemon names in entire lineups, not just the name of the-one-about-to-come-out. However, right now it seems that such codes are not possible.

Nope, they don't name them. As things are, it's only possibly to alter the name of the current Pokemon loaded in RAM for the battle (your Pokemon and the opponent).
