My brother was bragging about how he knew how to fill in holes in the floor in some secret bases.

Is it possible (and I missed it), or is he lying?

There's an item you can buy and place over the holes, if it's what you mean.

I found one at a special event at Lilycove department store.

After beating the E5, once in a while you'l go to a turned-on TV. Talk to it, and it'll talk of a sale atop the Slateport Depot. Store. Go there and some guy'll be selling boards for the secret bases.
