I read somewhere (I think it was the Stadium 2 Strategy guide) that protect can save the user from perish song when used correctly. Is this true? And if it is, what is the correct way?

To the best of my knowledge, there is no way that Protect can be used to prevent Perish Song from killing your Pokémon...

Protect's only use, combined to Perish Song is to avoid the other attacks, you don't get knoecked out while the Perish Count goes. Or, at least you would wanna have enough HP left for another go. Then, when the P Count reaches 1, you just switch, leaving the Mean Looked enemy (even though ML effect vanishes as you switch) die a horrible death.

And no, Protect cannot protect you from getting hit by a Perish Song in the first place. Perish Song is just a move that tends to take place no matter what.
