Against one of the elite four's pokes (not sure) charizard used fly, they used swift and it missed. Latter Lance's Dragonite used thunder while Charizard was flying and it hit. Did nintedo change this or do i have a glitched game?

Are you speaking of G/S? In G/S, Thunder can hit Pokemon that use Fly. I'm not sure about Swift, it does have a 99.6% accuracy. Maybe you got the lucky .4%?

Swift doesn't hit Flyers/Diggers in G/S anymore...

And Thunder hits + does double damage to Flyers...

And earthquake hits and does double damage to diggers.

If I recall correctly, in G/S, attack accuracy divides by 255 instead of 256.

In other words, Swift has 100% to-hit rate, along with Surf, Flamethrower, and all that other krap.

Ummm...no. And NOTHING ALWAYS hits...(I don't care what the game says, Swift can miss, always has been able to miss, and probably always will be able to miss)

And even if Rolken is right, Swift/Flame Wheel/Vital Throw still have the advantage of not being affected by evade/accuracy moves.

Since when does Flame Wheel go through Accuracy/Evade modifiers? But you forgot Faint Attack.

You're right, you're right... One of the earliest move guides I saw claimed that Flame Wheel hit like Swift, and I haven't been able to shake that idea.
